I have a client that wants to be able to take partial payments for products and / or deposits. Do i need to program this in or is there an easy way to do this?

For example, they are selling a vacation package, and will only be taking deposits until a certain date. Afterwards, they would charge the remaining balance.

So for example, let's say the vacation is $3,000. The system would require at least a $1,000 deposit or full payment.

You could select: 'Save Credit Card Data and ACH/eCheck/Debit Data, do not connect to CC Gateway(Offline CC Processing)' and do this manually.

You could also add price selector to the product via option e.g.: pay full price=xxx    pay deposit=yyy .

Many payment gateways support TransactionType: Authorize. Please check your gateway manual.
